We are DirSync for Active Directory Username and Password Synchronization with Office365. We also have enable Multi Factor Authentication on users account and users are working with APP Password on Microsoft Outlook 2013.
All synchronization works perfectly, with the exception of the access to shared calendars. My own calendar syncs appointments correctly, as does my email and contacts - so there isn't any general synchronization issues, it's just specific to shared calendars. That being said, I have also deleted and re-added the accounts and the issue persists.
Again workarounds which are tedious, brings no added value (disabling cellular data disrupts synchronization - what's the point?), reduce capabilities and only further degrade the usability of OneNote.

Hi Lee, There are two ways to sync contacts (and calendar) with the phone- use Outlook.com account for your contacts and connect it to outlook and the phone as an Exchange account. Or use a 3rd party utility - companionlink or gsyncit are my recommendations - to sync outlook with your gmail account, which then syncs to the phone.
